D.Carlos and D.Amélia were never separated.They were not in best terms as the King was a notorious womanisr, but the Royal Couple always appeared as an united item.
The RF was returning from the Ducal Palace of Vila Viçosa.
Lisbon was in a political turmoil.
The then PM had obtained from the king a royal decree that allowed a massive arrest of republican leaders and their deportation for the colonies, mainly Angola.
The journey from Vila Viçosa to Lisbon had a few mishaps, including a train derail.
Then there was the Tagus crossing by boat.

The Government had arranged a car fleet to take the RF to the Palace.

With so many people waiting to welcome the RF, the King decided the RF should take an open carriage.

Against all advices, mainly from Infante D.Afonso, the King insisted and the family took place in an open landau and the procession slowly began, leaving incomprehensibly a great gap between the landau and the first cars.
A few minutes later, one man left the cheering crowd, put himself behind the landau and shot, killing the King in the spot.
Another shot hit lightly the Hereditary Prince D.Luis Felipe who grabbed his revolver and shot back.
Then, another man put himself side by side with the coach and shot Prince Luis Felipe.
Next he aimed to D.Manuel, who was frozen with the scene, but D.Amélia hit the man with the bouquet she had received when arriving ashore.
Surprised by the Queen's intervention, he failed his fatal shot but still hit D.Manuel's arm.
By that time, the Police arrived and killed the two gunmen.
Apparentely there was a third man - eventually became a very well known writer - but either his gun got jammed as he said, or he chickened, as others pretend.
So, answering your question, the entire RF the King, the Queen and the two Princes rode on the same carriage and it was due to the Queen's courage or maternal instinct that the tragedy was not larger.
