Future Scottish regnal numbers - some questions

I was interested by this recent article in The Herald I've attached here mainly due to the issue it raises regarding a future possible situation in which an independent Scotland choosees to continue with the house of Mountbatten Windsor as monarch, but reverts to the regnal numeration of Scotland before Act of Union. As the article points out, such an event would mean the present Prince of Wales would become a future William III within Scotland. Is that correct? Factually, as the article also points out, the late Queen on her accession chose the higher numeral of monarchical name irregardless of what had come before in Scotland. But this all seems to raise a wider issue of whether such a future independent Scotland would in fact "erase" the historic reality of over 300 years of prior union as far as regnal monarchs.
