The Lost Dauphin

I know that mitochondrial DNA testing confirmed the identity of the remains found of the son of King Louis XVI and Queen Marie Antoinette, against that of living blood relatives. Just what exactly did the French do with the bones afterward? Was there any talk of doing a Y-chromosome analysis, to further confirm his identity -- perhaps verify paternity?
The reason for my asking is the recent Y-chromosome DNA analysis done on three living patrilineal descendants of King Louis XIII of France. The purpose was not so much to verify the paternity of King Louis XIV and his brother Philippe, as to authenticate some relics -- the mummified head of King Henri IV and the purported blood of King Louis XVI, staining a handkerchief.
