Apparently, youjakai had been a better world before (and don't ask me how can a world full of youja being 'wonderful' from the beginning. I'm just following the official info.) Kaos clan itself exists before Arago's existence. The last Kaos (=the Ancient) is not the first Kaos (all clan leader uses the name "Kaos"), and the fight between youja and human beings was not the first time as well. (Although the 9 armors exist only after Arago, the 3 treatures, which includes the Kikoutei, exist far longer)
Yes, officially Arago is dead at the end of the 2nd TV season. However, Arago was only one of the many possible kings of youja, and it's always possible that another youja may become powerful enough to become a king one day.
