Were you able to resolve this problem? If yes, how did you do that? I am having a same problem. I don't know it is the timer (controller) or the indexing valve.

The timer continuously sticks or jams and causes one (1) zone to remain on indefinitely. It does not change zones nor turn off and has caused several hundreds of dollars in city water bills.
Should the entire box / timer be changed, or is there a certain component?
