Posted by Jeff I assume your problem is the hole are not straight. When drilling deep holes on the lathe or mill the best accuracy is a two or three step process and requires a drill and boring head. A ream is optional (third step). Drill a undersize hole first using a drill. Switch to a boring head with the heaviest boring bar that will fit in the hole. Boring will straighten the hole. If your are satified with the finish cut the hole the the disired dia. If not stop short of finish dia and use a ream. This take a bit longer but the results are worth the time.
