You can do it manually in a reasonable time (or more automatically, see below). Go to "All Wnds in Os" tab, sort by first column (desktop presence), scroll all the way up (or down I cant remember now) to find all the windows which are present in any one desktop, for each of them change the coordinates so that upperleft corner is 0,0.
More automatic: you could make a rule to change the coordinates of all visible windows to 0,0 and trigger it with a hotkey when you need it. Then use the mouse to re-place them more nicely.
