Yes unfortunately I remember that there were sporadic problems with java windows, which I was not able to trace and fix completely. As far as I remember, if you disable the General_Hooking from the Special/Hooks the problems should go away, but you will lose some of the functionalities of FD (as described in the manual). Try that and tell me if the problem persists...
