Windows popping up on screen other than where the main window is?

Sorry, don't know a better way to describe the problem. Can I get windows that are created by an application to only show up on the screen where the application is being displayed? For example, I run EasyCD. When it's done running it pops up a notification window. I want that to pop up on the window where EasyCD's primary window is, rather than on my current window. Is this possible? Thanks.
