Unfortunately Microsoft doesn't give us the right functionalities for reordering the buttons in the taskbar, so we are stuck. Some other virtual desktop managers better preserve the taskbar button order, but in trade for a slower speed, or in trade for other functionalities which are present in FD. If the z-order of the windows changes, which means that a window which was above another one goes below upon switch, it could be an unknown bug (except in some known cases when those windows are present in both desktops)
There is an experimental feature "Keep taskbar button order" in the first page of the config dialog. You can try that one but it doesn't work very well
