Do the colour changes have their own light source or are they added to the front of existing lights? At first thought you probably have to dim the lamp while it changes colour especially if the colour changer uses colour gobos that have to move into position to change the colour. This is opposed to the sort where there are lamps for each colour. So as you can see more info will help us narrow the problem. What does the colour changer manual say?
