There's a lot of good things going on in this book that a lot of readers are unfortunately missing out on. If all the superheroes, Ms. Marvel could prove to be the biggest threat of all to the Skrulls. She speaks their language, is imbued with the DNA of their racial enemy and with the Binary powers, she could cause them so much grief.
Hence..that is why they probably want her out of the equation, to sow distrust and discord among the superhero community about her. Discredit the strongest opponent by weakening them, the rest will follow.
