I think you have to let Cooper and Lady work out their hierarchy on their own. These things are fluid; just because Lady *was* dominant over Cooper doesn't mean she'll stay that way. In all likelihood, once Cooper is secure in his new place (which you're preventing by undermining him), he'll let Lady back in the bedroom--just under his terms. As long as he's not hurting her (and it doesn't sound like he is), I'd leave this one be.
Their relationship with you is a separate issue. If Cooper challenges you, correct him. But it doesn't sound like that's what he's doing.
