I agree that a full panel thyroid check is in order. The free T-4 is just one of the 6 thyroid levels that are checked, so insist on the full panel. If nothing is wrong with her levels, then you'll have a baseline to check against later on in her life, too. The darkened skin makes me think hypothyroidism, though.
Another skin/coat issue could be a staph infection, but those (like allergies) are itchy. A vet will be able to tell.
