Make sure you're not holding the grinding end too long in one spot, or else it will heat up very quickly and yes, it will smell.
I also put my dogs on a mat on the counter; they have never been allowed to just hop off, so they are essentially stranded up there until I am done dremmeling. I have had the most success holding their feet like I would to pick a horse's hoof and flexing them back, rather than trying to approach from the front.
Experiment. You'll find what works best for you both. Just take it slowly -- even if that means ONE nail every day until the stress of it is gone.
