The very minute I get a new rescue, I take them to the vet for a thorough checkup. Worms can make them very sick. Check the gums, are they pink or red? Have you noticed anything like worm segments in the stool? That could be tapeworms.
I would keep him separated from your other dog until you can get him checked over. He could have disemper, parvo, or a host of other diseases if he wasn't vaccinated by his owner. Shelters are nasty places for unvaccinated dogs.
The submissive peeing should get better with patience, and once he knows you won't hurt him. There are a lot of things you can do, like not stand over him when petting him, don't look him in the eye if he's showing signs of submissive behavior.
But the first thing you need to do is find out why he's sick. I'd be more worried about that than anything else.
