I've not read it since they were originally written, but here's what I remember.
JD's scars were simply healed by regular medical treatments.
After Necropolis, the Democracy Party pushed for a vote on how the people wanted Mega City One to be policed and governed. JD, due to his crisis of faith, thought it was a good idea.
The people voted for the firm hand of Law and the Judges, putting an end to the Democracy movement forever. It also restored JD's faith in the system
